Do you mean one common parameter for the whole workflow?

A workflow element that correspond to a multithreading tool usually have parameter that is called "Number of threads". By default, we set such parameter to the value of "Optimize for CPU count" (see UGENE Application Settings, "Resources" page). This value, in turn, is determined by the number of cores on the computer.
