Hi! What version of UGENE had you used before installed the latest one?

Can you see annotations other than yours or can you create new ones and see them? If yes, then the problem is probably related to your custom annotations and their association with sequences. Annotations are typically saved in some default locaion (next to original sequence files or in home dir).

Did you keep your files in one project? Do you see your custom annotation files in the project view?
