Maybe can we have a benchmark on the feature of ugene vs pipeline pilot http://accelrys.com/products/pipeline-pilot/ and bioedit http://www.mbio.ncsu.edu/bioedit/bioedit.html and vs http://ergatis.sourceforge.net/?

It would be interesting to see how ugene stands against these tools as a workflow engine.

Yep, it would be cool if we have resources to create such a document.
May be one day...
+ With the next release, v1.9.1 we will post the first version of complete UGENE Workflow Designer document. This will be a small step into this direction.

BTW: what the BioEdit pipeline? I've never heard about it...

bioedit is not a pipeline. but a popular tool http://www.mbio.ncsu.edu/bioedit/bioedit.html .

Not much progress on the tool for the last 10 years or so.. It had been like that since the last release and it is not portable to other platforms.
