ok I got dot plot working at tool.

But the actions>analyze>Build dotplot .... only take 1 sequence and self align? What is it for? Is it dysfunctional?

Could you provide a screenshot with only 1 sequence shown as option?
I checked the dot-plot build dialog with with v1.9.2 and can select 2 sequences.

Please ensure that you did not checked 'compare with itself' option

It was not that one. The one from Tools>dot plot - works

Attach is the other one which seems to only compare to itself....

So is the one from actions dysfunctional?

Nope it is functional :)

It asks you select from the sequences you have opened in the active view. If you add more sequences to the view - more alternative will be available.

I'm going to create new issue with the following improvement: allow to select from sequences/files that are not added to the view and add them automatically.
