Hello,
I am running the Windows 7 64 bit version 1.11.3. After digesting the provided plasmid sequence with BamHI and AgeI using the cloning tool, I then went back into the cloning tool to ligate it to another molecule. The 3' end of the large fragment is blunt, when it should not be because it was cut with BamHI. It is interesting though because the 5' end of the other fragment has the proper overhang int the cloning window
