Hi there:

I am using 1.13.2 full 32 or 64.  Previously when align short reads there's an option for multithreading in bowtie, but I can't find it now.  Thanks for fixing!

Best regards,

Hi!

What operating system do you use? I just checked on Mac OS X and there is the option. Make sure you selected bowtie as the short read aligned. There is the 'Threads' option in the left bottom corner of the Align sequencing reads dialog. By default it uses 4 threads for a 4-core processor, 2 thread for a 2-core, etc.
