Although this is a minor thing, I really like it. I have been using Bioedit for quite a while, and I very much like an option that it has to represent matches as dots in alignments. Unmatched nucleotides or aminoacids show the actual letters, so it's really easy to spot where the changes are.

A second thing would to have an option to search for mismatches (if it is not already there, I have not used the software for long enough to find it), so you can see whether two or more sequences are identical or not at a glance.
