Hi,
is there a way to view results of local BLAST search as an text alignment of subject-query sequences, as is in web based services, like NCBI?

Hi, radek!

In the current UGENE version this is not as handy as we would like to. There is an issue about that in our tracker.

This is not exactly, what you like to do, but, until the mentioned issue is not ready, you might like to:
* Fetch a sequence of the BLAST result.
* Export it into an alignment format with the query sequence.
* Do the pairwise sequence alignment.
