Hello,

Need some help with Substitution Matrix creation. I have to create our own matrices for testing. Is there any way to do it from Ugene or else any automated tools available to generate matrices ? I've to use them in Smith-Waterman

Hello, Sunil!

No, it is not possible. In the current UGENE version you can only use the common matrices (PAM, BLOSUM, VTML and others).
