Is it possible to have the reference sequence annotated while looking at the .bam files of aligned reads? Can the annotations be imported from Genbank sequence files with features?

There is no way to show annotations in Assembly Browser yet. We planned this feature (https://ugene.unipro.ru/tracker/browse/UGENE-448) fro some future release.
