Well, last month Bowtie finally released a 64 bit MS windows binaries on their website. I am using 64bit UGene 1.11.5 and I found its bowtie is 0.12.7 32bit! (that's right! 64 bit Ugene got 32bit bowtie binaries)

So how do I switch it to bowtie 1.0 64bit binaries? Are you planning to put it in the next release of Ugene? Thanks!

Yes, we're going to update Bowtie in UGENE 1.12

You may update the Bowtie binary for the current UGENE version in the UGENE Application Settings, see http://ugene.unipro.ru/documentation/manual/basic_functions/app_settings.html#external-tools

Just a reminder to Yuriy. Bowtie 1.0 comes with NO 32 bit binaries for MS windows. So you may need to use 32 bit binaries in Bowtie 0.12.9 for 32 bit of Ugene.
