I think it would be great to be able to change the order of features and annotations, so that you could see certain ones right beside each other

Do you mean the order of annotations in a annotation tree view (bottom part of the sequence view, text -based list with annotations)?

If yes the order depends on the column sorted: by name, by location or by some qualifier value that set up to be shown in a separate column.

If I didn't get it right, please give use more details on your use case.
