I do not find HMM3 in workflow designer's element. HMM3 is available in ugene, so how could that be added as element in workflow designer.

HMMER3 is not available yet as Workflow Element, we will put it on our TODO list.

Just in case, HMMER2 functionality is fully supported by Workflow Designer.
